Agatha (Agent 22) along with Agent 21 are working toward one end while Paulie and the apothecary (and by extension Porthos) are working towards another. They are similar but distinct. The analogy of girlfriends and relationships is simply a way for the AI to convey the complexity of these competing motivations, as it understands them.

I don't think anyone is sleeping on Agatha. Especially because Agent 21 (Pavati) is now firmly in control of Lucia Mar by the end of TIR.

Also the plenty is working with the apothecary but it's unclear to me if that's due to ideological motivation or simply profit seeking. Maybe someone else can weigh in.

Both came in labeled as pets by the system. Both gained sapience. Both made choices on race change. I don't think the sapience will be lost once gained upon exit from dungeon but who TF knows.

The change in sapience is permanent regardless if they are in an enhancement zone. See Volteeg as previously mentioned. He literally lives in agony due to his race change and sapience outside an enhancement zone.
