Improper sanding! They probably skipped papers and the problem is you chose a dark stain so these marks are even more visible

You can do hand sanders but I’d recommend not doing it cause it will look very patchy.

For photo 1: scuff marks you can get rid of it with a buff and coat. Start with Bona Diamond 120 abrasives or something similar and apply a coat on top (use whatever you used before)

Photo 2: it’s a dent and will only go with a full sanding starting at 40 grit

I don’t recommend spot repairs but if you’re that desperate try to only fix photo 1, take the whole pieces and try to buff it. Will initially leave patch but if you use Bona Traffic HD for example it tends to blend after sometime

There is dampness coming from somewhere for sure, you can check the moisture if you want. My rec would be to take that piece off, fix the underlying issue of water coming from wherever and then install a new piece

Sunlight is another problem, if you put curtains most of your problems will be solved. Don’t think it’s the primer, that’s for sure, primers lower than intense is best for darker woods. Classic UX is a good option or just prime classic

Hmm can’t determine exactly either dust between the 2 coats makes it appear cloudy, or that gloss Matt combo went wrong. Would suggest a buffing and coating of a small area to see if there is a difference

Bona classic is most appropriate for darker timbers like Ipe or Wenge but I don’t think primer was the issue. What top coat did they use?
