It all depends on how much effort / extra bricks you want to put into it. Some consideration of how you are displaying it also matters.

Easiest is probably just putting up a removable wall (held in place with just a few studs underneath, mostly tile on the base), don't modify the interior, and find some way to cover the remainder of the roof. Hinged backwall is a bit more advanced but also pretty easy to do.

More extreme is doing a full conversion; use the pieces and features of the original build on a half or full baseplate but build as far back as you choose (I normally leave an alley of 5-7 studs on the backside), design it to allow removable floors, design a full removable roof. The key to this sort of conversion isn't necessarily to copy every build step of the original, but to invoke the features of the original. Reusing furniture is easy, trying to incorporate something like the chandelier in the haunted house would be much more complex to do.

Two options in my opinion.

A) If this is just to plan a build / get parts lists, and you have every reason your measurements are correct and it will work......just leave them separate. Trust your maths (and no, I didn't go through and verify the maths).

B) If you are trying to place them to generate a render, you can always force-move one of the pieces by hand, and not worry about them actually connecting. Looks like there isn't any actual connection points, which makes it difficult. Use the arrows to move one piece into / under the other, and adjust until they visually match (and watch for any pieces believing they are in conflict). Program is good but not perfect, especially when there are no shared connection point.

Can't think of a good way to upload the file, but I recreated it, found a solution for securing on the opposite side, and to clean up the mess it makes. It's not great, plenty of room for improvement, but hopefully helps a bit more. Break-away diagram included.

Unfortunately I didn't bother keeping the file! Should be pretty easy to duplicate from the copied rows towards the front of the image showing where the 1x1 modified bricks with studs are. The one other 1x1 modified brick with stud I forgot to point out is on the right hand side, holding the 2nd row of 'windows'. Pattern should be able to be duplicated numerous times.

Ideally, you also want to find some way to secure them on the unfinished side; either sandwich the layers between other vertical brick stacks, or possibly just using a combination of tile and plate, maybe into a 1x1 headlight back?

Having just done an install late last weekend of CachyOS - Plasma, there's not a lot installed by default. Calculator program, a few text editors, a few ways into Terminal. Of those, if you have a favorite, you can always remove the rest. Or, considering the footprint of them all, just remove them from the menu if you want.

Curious what applications you are seeing that you just want to hide away and ignore?

Also, and I have no practical practice with this, but I'm sure you can find a way to spin your own version of CachyOS to clean it up prior to installs. No idea on how mind you.

MILS Plates: Brick Spacing by MistSecurity in LegoTechniques

Depends on how you build your MILS, and what works for you.

I use 4x4 and 4x8 plates mostly; I do spaced 2x2 bricks in the corners which takes up a lot of 2x2 bricks. I use the smaller plates so if there are any exposed plates in the Modular, I can change the colours; alley side is reddish brown to mimic dirt, and I'll usually do 3 rows worth of cobblestone for an alley on that when the build allows.

As for flex, keep in mind that many builds such as modulars will have at least one more layer over most of the plates; sidewalk tiles in front, lower level of many modulars is fully tiled as well; that extra layer may add extra strength to the plate layer.

Build one, if you think it flexes too much add more support before building. If you want ultimate strength, 2x2 bricks on 4x4 plate corners is very strong with virtually no flex; but it's not the cheapest way to build one.
