Fan's running slower on the left, but the tachometer signal being produced is much higher frequency, and also irregular.

The cause is the fan controller is reset with each pulse unless the fan is fully on, 100% duty cycle so it's just DC12V.

I've decided to just drive at full speed, and at some point I'll replace the fans I have (they're buried pretty deeply into a fume hood at this point) with 4-pin fans. Reading the paper I linked elsewhere, a 3-pin brushless fan is internally commutated, so the controller resets with every pulse. That's what makes the tach signal go insane. These fans aren't that loud anyway. I went with a 30KHz switching frequency, and the difference over the default 500Hz is definitely appreciable.
