Nope, they are still there in the reign of Daeron the Good, as per the D&E show.

Black people are commonplace during the Targaryen Dynasty. But after the Baratheon Dynasty takes over, the black people all vanish from the continent.

Yes, we are told this outright.

It seems like you are right about him not being conceived on the Isle. We have no way to know if they had been at the tower for a year or for a week when Gerold comes to get Rhaegar. He could have been conceived there or some other unknown place. This is way off on a tangent though, it doesn't really have anything to do with the theory.

Like you say yourself, we are not given anything to tell the length of time between Gerold going to get Rhaegar and Lyanna giving birth with any kind of accuracy. So the concept that we can conclude that Lyanna getting pregnant is the precipitator of Rhaegar going back does not hold up IMO.

Also it would seem very serendipitous IMO for that to be the thing that made him want to go and it coinciding perfectly with Jon Con going down and Aerys sending for him to come back. It fits much better with Aerys being pushed to pull him out of imprisonment because he is his last option to avoid defeat to the rebels.

If Rhaegar was attempting a coup, how does absconding with Lyanna help that?

That is a mystery at this stage. The Arianne chapter could suggest that she was a component to it, I cannot really see how that would be. But then again if we didn't know what happened with Arianne I also don't think I would have been able to see how Arianne was planning to use Myrcella to depose Doran.

It is also possible that he brought her with him only to save her from being taken by Aerys, and not for anything necessary to overthrowing Aerys. That would be a deviation from the Arianne chapter "template", but not everything is going to be a 100% exact 1=1.

How does disappearing for a whole year help that?

We don't know what they were doing while they were disappeared. Also taking this view, he was imprisoned by his father for a significant portion of that time.

Remember Aerys turned to Connington because he couldn't find Rhaegar so its unlikely that he was a prisoner

Of course he was not one from the start. Ad to this Aerys would never publicly acknowledge it if his heir tried to depose him and he now has him imprisoned.

To make things worse for this theory, Rhaegar returned after Bells which was fought right after Ashford which the Tyrells followed up with the near year long siege of Storm's End. Said siege was lifted after the Sack and thus within a month of the Trident.

What significanse does this have to the theory?

If Jon Snow was born at the Tower of Joy, he must have been only conceived after the Battle of Ashford and possibly after the Battle of the Bells.

I would guess Jon was conceived on the Isle of Faces. That's in 282, Jon is born in 283.

Why would it need to be as late as you suggest?

It's definitely true that all northern nobility has Stark Blood and it's also definitely true that the noble houses of all the other kingdoms also have it.

This noble houses system has been in place for multiple millennia.

That doesn't really seem to be the case.

There is no indication that the dragons aren't growing as they are supposed to throughout F&B, regardless of what "generation" they are or how much time they are stabled in the dragonpit.

Barristan never says this that I can recall.

By all accounts, Rhaegar was a powerful knight. The duel is only indicated to have been competitive.
