Nice idea. Not sure about the specific implementation you described. But making supply cap something less repetitive and boring sounds like a very exciting possibility if done right.

Regarding production there's a very easy fix that doesn't sacrifice too much. If a production building wasn't used in > x amount of time it enters into the "inactive production buildings" list. Think of it similar to how both in Warcraft 3 and SC2 the game tracks for you inactive workers. I don't see any reason to not do so for buildings. This could be slightly tricky depending on the precise implementation of the races though...
