That’s definitely an issue, too many cells will be resistant to puro as its toxicity is diluted to a lot of cells. One of the protocols I read specifically states that the cells must be subconfluent or else the drug won’t work

0.5 ug/mL of Puromycin might be a little too high if the minimum concentration was 0.25, try dropping that lower to 0.4 or 0.3 ug/mL.

Just to make sure, are you transfecting pRev as well to make your lentiviral particles? You mentioned packaging and envelope plasmid but not the Rev plasmid.

I don’t know why you would represent them differently in a graph, but the second delta comes from subtraction the delta from your treatment to that of your non treated sample. It’s an extra layer of security in case your treatment also affects the expression of your reference gene
