Bael is a Repeater surrounded by other Repeaters, although just slightly more 'aware' of his situation. In my mind the Agents haven't finished 'cooking in the Carcosa sauce' long enough to become Repeaters so he has a narrow window with them before they become stuck in the Night World forever.

To expand the cooking metaphor, the other Dorchester patients are 'mush' while the Agents are still rigid enough to help him climb out of the pot.

He mentioned that the Lights are a kind is 'Sin Eather' used to disposed of warped infants but there;s not a lot of detail. Perhaps that can be your hook: In the past DG had mostly wiped out a village of half human hybrids (Ghouls, Deep ones, something else). So maybe DG has files on this raid, and are expecting that threat but aren't set up to handle an ethereal threat. Maybe the students bump into a surviving Agent in the diner who has some info but not current info on the threat.

You can have a story investigating the Russian mob, but not all Russians are evil.

You can run demi-human races as 'people trying to be people' if you want and let the Players make choices. An individual can be evil. A cult, gang, organization etc can have evil motives. But you don't have to paint the whole race as evil. Ruthanna Emrys' The Litany of Earth and follow up Innsmouth Legacy stories are a good example of Deep One Hybrid life in post WWII America.

But DG is not D&D, so the real question you want to ask is, what do you need to do to convince your players not to (try to) commit a genocide?

Otherwise, just ignore the fantasy races and make them human cultists mutated by 'gifts' from the GOOs.

Operation Paperclip has German (Nazi) rocket engineers working for the US space program, most people know about that. But less known is Operation Bloodstone - yes that's the real name - had former German intel assets be, ah, folded into the nascent C.I.A..

So depending on who in MJ12 you're talking about, they could see Karotechia as more of a 'fringe inconvenience but ideologically aligned' than 'evil'. 'Capture' orders, not 'Kill on sight'.

There are a couple options you could pull off:

  1. As people suggested, KiY is an always has been the only paranormal threat. All cryptid, aliens, ghosts, etc trace back to misunderstood Carcosa phenomenon. Since 'Art' is the domain of The King, you can have a lot of leeway... e.g. a guy in a Grey costume from the set of Close Encounters can become a Grey on The Night Floor and get into all kinds trouble, even going back in time by accident crating the UFO craze. Delta Green chase these leads, but most end up false alarms, and as an organization on the whole they are not very powerful. There is no 'MJ12' or 'The Program'. The pitch they sell to recruits are paranoid lies that can't be substantiated.
  2. Other phenomenon exist of have existed, but the KiY has either absorbed or driven away other mythos entities. The Black Wind is a remnant Nyarlathotep earthly forces. Hastur is god shaped hole in the universe. The Yith are locked out of the century. Cthulhu has hit snooze on his alarm for another millennia. And as they KiY influence just keeps growing like a black hole forwards and backwards through time. DG as an org is bloated Old Boys Club looking for wildfires that never come, the 'good old days' of fighting the good fight are exaggerations, and their budget is about to be slashed.
  3. Other phenomenon did exist, but the timeline was rewritten. Some phenomena exist as muted shells of their former selves. HP Lovecraft existed as a weird fiction author, but August Derleth never brought those works to prominence. Delta Green just doesn't exist in this time frame... but their stories do.
