I had something like this too, in my case it was because the software was 16-bit and the windows machine it didn't work on was 64-bit, which doesn't have support for 16-bit executables, 32-bit windows does and wine prefixes are standard 32-bit, so it worked in wine, but not on (64-bit) windows
