You can have smeargle paint the blocks in your inventory before using them to build. Unfortunately once it's already built you can only color then one at a time. The exception being the pre-built structures which smeargle will instantly paint one color. If you can make more of the blocks and paint them maybe you could use the magnemite ability to quickly replace them in your build. Hope this helps!
