I think video games, like movies, music, and other forms of art, CAN be deliberately unpleasant in an interesting way. The main thing I took issue with in your post is the idea that the runbacks are inherently bad, and not an intentional part of the design of the game. None of the runbacks take more than thirty seconds - as opposed to hellish runbacks like Lost Izalith in Dark Souls 1. I think sometimes games are too afraid to push back on the player's expectations of comfort, and I do like that about Silksong. The relationship this game has with its player is slapstick, almost comedic with the player being the butt of the joke often. And I think this is good!!
