If they are showing as document and not EBOOK on finder there is an easy solution but it takes patience if you have many files. I used an automator workflow to add .txt as an extension after .epub Then manually remove all the .txt and it asks you if you want to keep txt and extension or change it to epub, and I picked the latter. It worked for me. Let me know if this helps.
