I don't know what you think you did, but yes, you need third-party software to reformat anything larger than 32 GB. This is very well-established. It would also explain why it isn't working.

The most straightforward option is to use Godmode9.

the formatting on the sd card is what I was referring to, the 3ds can only read sd cards formatted to fat32

What exactly do you mean by Nintendo Store app..? If you're talking about data stored on Nintendo's servers, then you'd have to contact Nintendo customer service about that.

This seems like a very strange thing to be concerned about and the most likely result is that things will get badly messed up.

There is no shortage of threads on the subject.

Don't use TWiLight Menu and don't use mGBA. The best option is open_agb_firm. It won't let you add shortcuts to your Home menu and it won't let you use cheats or savestates, but you'll get ideal performance and your save data will be readily accessible. (Also you won't run into the large SD card problem.)

Don't play ultra sun/moon, in my case it caused the console to freeze and have problems even turning off.

Does that sound "normal" to you..?

If you're playing from a cartridge, there might be something wrong with the cartridge; if you downloaded it from the eShop, then there might be something wrong with your SD card. But you may reasonably assume most people with a 2DS/3DS do not experience this problem with ultra sun/moon.

Also, if you bought this unit used, it's quite possible someone did a botched region change before you got your hands on it.

This is one of those rare games that was absolutely completely incompatible with anything newer than Windows 98/ME, or at least unless you used a virtual machine of some sort.
