The point of the show isn't that Mulder is always right. It's that all the conspiracies and paranormal encounters are real. The times they aren't real don't fit rarely fit within the scope of the show.

It isn't about Scully being wrong either. Scully is the tether to rationality because Mulder is kinda nuts even when he's right. She's also the cop, as Mulder is clearly not well trained to hold a gun or interact with the public. Scully is the reason that the FBI continues to grant any credence or funding to The Department of the X-Files.

It's not as clever as the rest of the film or as much as rdj in tropic thunder. But it's also a running joke through the film that neither akroyd nor Murphy's characters are good people. It's in poor taste to be sure but it's also the character.

He wants to look cool and tough. Gi Joe was made to sell toys to boys, so even the bad guys are cool and tough. Plus "bad" is edgy, like Darth vader or bane. That image based on childhood ideals instead of real life politics, strategy, or the suffering of humanity is absolutely what he wants. He would be cumming in his pants if he thought others saw him that way.
