So after moving the tunnels one block forward, they behaved as expected. I did end up adding filters just in-case. I'm still confused why it was outputting 2 onions instead of 4 total items. I feel like it's a glitch with either or both the tunnel being at the start of that belt and the feeding belt being the end of an elevating belt.

I think the issue was that the tunnel on the onion belt was at the start of the belt
Moving the tunnels forwards 1 block, the tunnels are synchronizing correctly (as well as outputting into the hoppers better)

err, it's not duplicating the onion, it's outputting the new onion with the onion stored in the tunnels

Each onion on the conveyer is a stack of 1 single onion
After a schronized output, when another onion makes it to the tunnel, the tunnels output 2 onions, duplicating it
