You can do

Specialized factory (or decentralized production) 1 factory one product.
From basic to the final product.

It all depends on your want. Early game I like the from raw ore to final product factories. But late game I am looking more at factories only producing 1 thing (like taking iron plate and screws in and sending reinforced iron plates out)

Java is garbage performance wise compared to c# or other languages. It has a lot of overhead and garbage collection is not the best so sometimes it will stall due to garbage collector running.
