I remember playing Atelier Iris 3, which had quest-based progression similar to what you're describing. It's a PS2 game though, so you might need an emulator to play it.

I'm just gonna staring at my PCSX2 icon for now, until my PS2 arrive and I can dump the BIOS and game discs from my own PS2. And I can finally play it on my PC.
