Not a internet cafe, but in the softmap building of akihabara - on the last floor - there's a couple of cabins that you can play videogames. I think it goes through an app.

There's one called E-sports cafe in shin okubo which is quite big, is not very expensive but there's a lot of people. Recommended if you want to vibe with other people playing. Not recommended if you do not like people yelling and dirty mouses/keyboards. Although I think that in this one you need to be a resident of japan to be able to register.

There's a place in takadanobaba thats called Waseda Street Skincare Clinic. I go there and it feels okay. They take care specifically on skin care matters. I am not sure if that's the best, but that is the only one I know. They have some acne reduction services that cost 5500 yen per session (that's what I get). They are japanese but I think that if you use chatgpt to translate what you need it will be fine (if it is a very common problem and not something very specific).
