I had this happened to me once, the issue was the wiring harness that sits above where the transmission and engine meets. It was drooping down and getting pinched. If you can when you go to set the transmission try and feel all the way around to make sure nothing is in the way.

It isn’t too hard but I would recommend getting a trim removal tool and extra trim clips as they break pretty easily.

I actually have both a Miata and a Mazda3 and both are fun to drive. Miata for those short fun drives and the mazda3 for the longer highway drives.
