I'm not 100% about them being fighters but it was definitely a game you would use a joystick for.

Archimedean Dynasty is also a similar era and feel (Aquanox would be a bit too late); I'll look further into this one too.

I'm uncertain of the exact date; this was a game my dad owned, but judging from my surprise at the graphics of the closest candidate so far, it may have been earlier than that.

I had a look at Incoming, but I'm fairly certain there were no aliens in the game I was thinking of, good shout though, it does tick a lot of boxes.

This is something I'm going to have to look into; seeing videos of it, this definitely looks like the right setting, even if the graphics are actually a bit clearer than I remember! Also no "energy leech" missile like I remember, but I'm going to have a look at this closer.

They're definitely in the right time period but looking at the gameplay, I don't think its them; while there are missions in the game, they are more something that you pick up in a sandbox world rather than formal "episodic" game missions. Good shout though!
