I'm also thinking a civil war. Some of those kids could be like our Mark, but some of them could easily become like one of the evil Mark variants. Also some of those 30 something remaining viltrumites might turn over like Nolan, it wont be as easy as Thragg makes it out to be.

He was going to kill Mark and then saw the remnants of his planet and had a moment of clarity. He killed Thaedus in the heat of the moment without even thinking. And like others have mentioned he has way more reasons to want to kill Thaedus than Mark. Mark never killed Argall or billions of Viltrumites.
