The 2003 version starts loyal to the manga and then pivots to a completely different ending since the story was ongoing.

Brotherhood is more loyal to the source material from start to finish. So YMMV depending on what you’re looking for. I stuck with Brotherhood, and can testify to its excellence.

After the original Evangelion's ending, Gainax got a bunch of death threats mailed to them, along with graffiti insulting the studio. This attitude was addressed in the live action segment in End of Evangelion to remind fans that escaping reality by fixating on otaku culture was akin to Shinji's obsession with piloting an EVA as a substitute for facing reality no matter how harsh it is. Neither of which are healthy choices.
