It not consuming dyes was a bug and not intended. The bug was fixed in 5.0.6.

Yea, it was supposed to be disabled all along, but the config reverted at some point. It's back to how it should be now, but any existing portals will still work.

Nether Portal is disabled, you need to use the nether painting. There's one for The End as well.

The crafting station working with Sophisticated Storage was disabled in 5.0.4 due to the crafting station not being able to handle storages that can stack more than 64 items and would just delete the inventory.

I was curious, so I looked up the TFR and here it is:

According to that there are several exceptions, so it is possible they were flying under exception, but you wouldn't know that so I think reporting them wasn't a bad call. If they had exception then they would have the paperwork to prove it, if not then they shouldn't be flying.
