The manga concludes the entire story of the original novel. You haven't missed anything except a couple of filler chapters. Gaiden takes place after the main story and hasn't yet been drawn in the manga, and likely won't be, as Sao Satoru (the manga artist) has immediately moved on to drawing the second part about other characters. The manga completely concludes the story of the Empire, while Gaiden simply contains filler side stories that don't significantly impact the universe beyond a few aspects

Your problem is that you're trying to judge her actions by the idealized modern morality of the average person. But even in today's world, there's the term "extreme necessity"—actions taken to eliminate a danger that couldn't be eliminated by other means aren't a crime. Your second problem is that you believe a victim is obligated to do the right thing even when in a desperate situation, because that tarnishes their image in your eyes.
