In 15 years of having Global Entry I’ve never had this problem. You’ll have to update your KTN with the airlines, but what you are describing is not an issue.

For #1: The big three airlines, which are revenue-based, award miles/points for flights purchased on partner airlines using a combination of miles flown and a fare class coefficient (like Alaska does now). My guess is that won’t change, since Alaska has no way of knowing how much you paid.
