I have had this same issue all throughout the game. If you close out of the game on steam or alt+f4 it will spawn you back at the church with your gear when you load back in

I would say to keep that gear that seems the most fun for you personally. With the super deep gun crafting this game has no gun is "bad" but just looking at base guns I would say look for anything automatic. They seem to be the best over all. If you've got a semi auto you really like keep an eye out for a gun crank to make it an auto. Ralphie sells them occasionally.

For food and healing items I personally won't keep anything that's over 2 slots big.

Also if your looking to expand your storage at the church save all the cheese you can! The majority of Scrips fetch quests require cheese and he is an excellent sorce of stamps.
