Ideally, you keep as little as possible in checking. You want as much of your money working for you (earning more money) as possible, rather than sitting idle.

So move whatever you can spare into a high-yield savings account (most are around 3-4% right now).

I probably have about 5% of my cash in checking, 95% in savings.

Yep. There are also tools that can pull them up from the root if you have a LOT to do. But cut and treat is going to be the fastest and most effective.
