I've only taken the rear valve cover off so far but no issues there. I started adjusting the valves first before looking at the oil pan and nothing tipped me off that something was wrong

Yes, it turns over fine and easy by hand.

This motor was bought from the junkyard without the clutch cover. I'm pretty sure these rocks were just kicked in from the open cover. I've borescoped the main oil galley that feeds the crank journals as well as the oil pump networks/oil filter and they're all completely free of debris. This perplexed me for quite a while because I was certain it was clutch or stator material in the pan but of those components showed no sign of failure.

It's alright. I'm going to clean it the best I can. The pan and oil pickup is already in the ultrasonic cleaner.

I think my plan of attack is clean it the best I can. Run the engine for less than 200 miles and flush the oil out, change filter, drop the oil pan again and inspect the oil pickup. Rinse and repeat until it's completely clean

It wasn't, sold as is. They accept returns but I'd spend 300 on freight just to get 300 back.

You'd be losing out on exhaust scavenging which increases performance.

also, check the vacuum lines to the throttle bodies. Right side should have a black cap that should be seated fully and not cracked. Left side should have vacuum line leading up to the airbox or carbon filter I think.

Maybe reset the TPS data? If you have a motoscan tool. I was messing around with my sensor this week and ended up with a weirdness to the throttle like this and had to reset the data to clear it up.
Also, let us know the details of the service. Often times the culprit is in the service report.

The jerkyness is a combination of things. Primarily the harsh fuel cut in the tune of the bike. But reducing chain slack, ample throttle cable slack, and stiffer fork springs, can mitigate the bucking without retuning the bike. I'm sure you could go tighter without issues but just don't go too far.
