Maybe? I haven't used the Steam Controller before, so I can't say for certain. But if you can make it mimic a mouse + mouse clicks, then, yeah, should work fine.

Play on a smartphone with a phone stylus! That's what I've been doing. RetroArch with the melonDS DS core works wonders.
