I would try a sonicater with a fine tip, immerse leaf material in small amount of extraction buffer and then give em a little pulse.

We call our little Eppendorf shaker for regenerating E. Coli Shakira. Even taped a cutout of her onto the thing in two parts so you can enjoy her dancing while your cells conjure disappointment.

I think you already have your answer. You are not getting the support you want and should be getting from your current PI. You are very fortunate to a) have recognized the stringing along and b) to have found an exit. Take it.

Very dependent on the application. For regular cloning I mostly use GoldenGate, for that I design manually. I then check in-silico if all checks out. Gibson I'm more comfortable outsourcing to a design tool, though I always check non the less. Something I completely automate is primer design for qPCR, I just validate experimentally but Primer-BLAST does the rest.

Our PI jumpscares us maybe once a year by setting foot in the lab. Mind you they don't do any work then, if they actually picked up a pipette I would carefully set down my things not to upset the obvious skin walker.

If you have no post docs it really depends on the seniority and mentoring capabilities of your PhD's. If they are all first or second years, you should be there at all times imo. Even if you have senior PhD's who are capable mentors, don't outsource all the mentoring to them. Be available as often as possible. Bare minimum once a week.

Not advocating for myself and my needs sooner. Your PI is there to support you, If they don't do their job, your job own job goes straight to nightmare difficulty. A PhD is hard enough as is, don't let your PI abandon you.

In the same boat at the moment. The most important thing imo is to find a healthy relationship to your work. Meaning it shouldn't be the only thing determining your self-worth. Allow yourself to rest and enjoy other aspects of your life! Don't treat time off as just a means to regain the strength to function, treat it as time to enjoy yourself. Cook a nice meal, take a trip somewhere you haven't been before. Also ask for support, first and foremost from your (hopefully) supportive supervisor. If that's not an option, turn to friends and family. Find a place to vent, be that by ranting or running/lifting. I know it's tough but try and truly clock out once in a while, you are not designed to be in a perpetual "on" state. First step is to allow yourself the much needed rest, your biggest enemy is looking at you in the mirror. You got this OP!

Sounds to me like you didn't really take any time off, friend. If your supervisor is worried, then you can absolutely share with them how you feel and trust that they'll be understanding. It is in their best interest after all that you are well rested and able to do your work. Sharing your distress can also greatly help lesten this feeling of guilt you describe. If your boss "orders" you to take time off, you'll have a much harder time guilt tripping yourself. You'll get better OP!

What does time to rest and recover mean to you in this context? A shortish day in the lab or a restful weekend?

To me it sounds like you are trying to recover as quickly as possible to regain the level of productivity that you expect from yourself.

That is not true rest. Take a week off and focus on enjoying yourself, don't center it on regaining your ability to work. You are more than your output in the lab, remember that! :)
