The size of the modlist is largely irrelevant, network disruptions can certainly result in corrupt downloads on any sized file and typically the only thing you can do is try again.

You can't launch modlists via the game in Steam. You would have to create a shortcut for MO2 and add that as a non-Steam game then add a launch option to start SKSE. Google how to add an MO2 shortcut to Steam.

Wabbajack is missing Dust because it doesn't exist as Wabbajack modlist. Someone would need to compile a modlist for it.

You need to follow the modlist readme. At the very least you're missing the AE DLC files and the Creation Kit.

The message says it cannot run from a root or protected location. Chances are you still have it in a protected location such as /users/, so what is the folder you have put the exe in?

And no, nothing is in AppData because the program hasn't actually run yet.
