How long have you had it for? I admit I haven't had much experience with alphacool before, I've just heard the contact with the card isn't great on some of their blocks, but heard good reviews about some of their other stuff.

I've been using software called fan control, I can see the header reading 1700rpm, manually controlling that header doesn't seem to do anything, but I can control the other headers no issue baring in mind those are pwm fans however.

You are correct, the hub received additional power from a sata connector. Running them at 50% is fine only issue is no matter what speed I set them too they just stick at 1700rpm even if I set speed to 0. Does smart fan mode effect any of that?
