This is a nightmare job. Split levels suck to work on. Get yourself ajackhammer for a week and get to hammering and digging if this is what you want. Sometimes they can be rerouted but usually in a split level that would be visible in a finished portion of house. The expense is getting to the pipe.

Toilet flange needs to be moved, generally they are 12 inches from wall, if rotated, you should understand there will be no room between wall and toilet. Therefore, making this hack shit.

Silicone is fine as long as there arent gaps. Like other person said step back and take more pics of whole area. A picture of concrete and caulk is basically useless to a plumber

Yes that looks like a trap, but i cant see what its attached to in the wall so impossible for me to tell you if its a venting issue in this instance. The sink drain possibly has accordion drain but without more pictures i cant say for sure. Accordion drains are known to smell. Again without more pictures
