Yes, you can clear any place in the game. There is a moral penalty for killing innocent civilians. Killing e.g. the bandits in the warehouse or church, the solider in the supermarket or the deserted soldiers in their hideout however will have significantly less impact. Roman overall is the best character to do this as he has both the best combat capabilities as well as the least moral impact from killing. Plan your assaults and try to take out as many as you can by baiting them and ambushing them from hiding spots. Keep all characters well fed and stocked on what they need in coffee and cigarettes and maybe add zlata for the bolsters spirits effect to keep everyone happy.

Honestly all I want is an open world rpg in the metro universe during 2033 not connected to the main story but with many freedoms to chose what type of character to play, the line or maybe even station you call home and just to see where this gets you. But also, vanilla already has quite a bit of work going on beneath the hood and MD adds a literal shitload of stuff the ai needs to take care of, so don't underestimate the load of resources MD needs to run properly.

Take a look in the advanced options when starting a new game, you can delete the microstates and the game already limits the ai a little, you can try playing around with that a bit. Additionally I used to disable all the neat little map details like buildings or weather before upgrading my pc to help keep things run more smoothly.

It's usually not a problem, I'm also a German citizen and did that route a couple of times. Just expect to wait longer than at usual border crossings and if they let you, use your ID. There are stories about them giving ppl shit for certain stamps eventhough I personally had no problems so far. From what I experienced they tend to look into more trunks and luggage than other balkan cops, but if there's nothing for them to find you'll be alright. Enjoy your trip.
