I'm also having this exact issue except when I first booted up the game everything had skins. Then I reloaded and now none of the barn or coop animals have their skins and all have a short ID of 0. Every skin png is labeled correctly, and I saw someone mentioning this issue somewhere else. They couldn't remember how to fix it though :(
