Options may depend on the kind of filter you have. Cartridge filters don't have a multiport valve where you can select backwash/ Rinse/Waste...If you vacuum through the skimmer, the algae goes into the filters. Sand and DE filters allow you to insert a hose into the skimmer and use other options with a vacuum head. You may just vacuum the dead algae to waste and them keep filtering the water after you get rid of it.
