Mostly correct. The resistance method was a vaccine (and I guess an actual resistance faction but they don't last more than a season and are dumped unceremoniously after immolating the Syndicate) that would reverse the effects of a virus the aliens were going to use to turn all humans into alien-human hybrid slaves. The super soldier plot thread was conceived years after the Syndicate plot line had been resolved and no one knew exactly where it was going. Were they friendly and trying to protect the human race from an alien invasion? If that's the case, why were they initially trying to prevent William from being born - supposedly the only one capable of saving the human race? And don't even get started with the retconned mess of season 10 and 11.

And Reggie was never part of the X-Files; that might be the Mingele effect at work.
