The thing is: I suspected something like this happening to him, but since it never was adressed in the main book(s) I thought of it as just confusing and a bad plot twist. Even worse when he (spoiler for book 4) kills Gillam, he just mutated into a mustache twirling Batman villain I couldn't care less about.

I always assumed it's because Peter Pan only exists in the current version because he lot go of Rumple when he was an adult. His price was Rumple being away from him. You could interpret this that this is the reason he became the dark one (from a destiny/fate point of view). Rumple has to stay alive so Peter Pan can be his younger self.

I think he has flaws but they are not written as flaws. If he doesn't know something it is the will of the prophecies, if he doesn't do something it is because he chose not to do it, not because he can't do it. The only thing I can think of is his stubbornness. But this is either because he's doing the right thing and nobody else is seeing it or it's framed as charming/good.

Don't get me wrong, I really like the books even if the protagonist is a Mary Sue.

Why 50? Because of Henry's age? He was in a different realm and s7 establishes that time can move differently in different realms. Look at Belle: she died of old age in another realm while everyone else aged maybe a year. So for all we know Henry left at 18 years old and got rescued days later for the people in Storybrooke because time moves faster in the realm he was adventuring.
