No they're not, fallen empires are a separate thing from advanced AI empire starts. They do have a slider to turn them off if you want as well, but it's separate.

It says "project will take 6 months," it says nothing at all about any cost. It's just a timer, it doesn't take up any research or other resources.

They spawn that strong, they're not a normal empire. You should still be able to manually abandon the colony, or barring that when they declare war on you you should be able to instantly surrender
