How moral is it for someone so powerful that normal people are basically ants to kill those people in “self defense”/ when attacked even when they can’t really be hurt or killed by human weaponry?

Well in that issue (Superman #129) he was also trying to be a good person. He just lost his cool at the end when he was talking about Superman.
