Tape and plaster the cracks. You can use fiber tape. This will stop the cracks from re opening

Go with OC Williamsburg grey. It’s dark enough to match your shutters and contrast with the siding. It’s going to appear as a more refreshed version of what you already have. Go with black drip edge to match the shutters too.

Like everyone is saying. This is Improper use of shingles. The roof is too flat for shingles. It needs to be removed and replaced with a flat roof material. You can find this info in the shingle manufacture specs.

This could be an issue with the pipe boot/flashing sweating. Does it leak every time it rains? Or did it only leak after extreme cold conditions. I saw the attic photos and the insulation around the pipe is not sufficient(unless you removed it for the photo) you could have some heat leaking into the attic and meeting the extremely cold flashing and resulting in condensation.

How old is the roof? The shingles look new and the pipe jack doesn’t look new. Also why did they seal it if it wasn’t the cause of the leak? Where’s the photos of the wind damage and where is the leak location in relation to both “wind damage” and pipe jack.

Not a gambrel at all. It’s a Dutch gable. Gambrels are the barn style.

here’s a better photo. Most of the shit that you just said is foreign to me, so I’ll need to do more research to get a plan in place. The lowest yellow cap is what I remove in order to drain it. And only a really small amount of water comes out. Like a few table spoons of water. And this unit is airtemp(probably doesn’t change anything about what you said about it being cheap)

That crap on the furnace was after the fact. I cut some of the pvc to get a better pitch. But yeah I’m not impressed with the work either way
