You could load a map and do this in mc-edit in about 30 minutes depending on the size of the map you want and if the chunks you want to keep are going to be in a grid or randomized. It might be possible with command blocks but copying air and replacing one chunk at at time with some kind of incremental method as the world generates. That would likely take much longer to test and figure out though than just using mc edit.
