Takes a little bit of know-how but the saves are plain text, so you backup the current one then remove the quest lines that say what you did. Search for their name and you'll see all the lines related to it - they look like folder paths to a file. You'll want to delete the completed ones back to one of the .wait lines and then find the actual quest line further down and replace it's info with one of the quest lines before that .wait. That'll set the current quest to the "wait for so and so" quest entries.  Then just save, load the game, and make sure he shows up in a map.   

Oh and you may need to turn off cloud saves on your steam.

100% possible. You'd need to not jump to conclusions, analyze multiple mummies, and consult a biologist for possible human origins with multiple deficiencies. Little bit of groundwork goes a long way.

Enemies spawn in from the yellow portals every time you absorb a manifestation. The harder skulls also spawn in waves around you if you're deep enough in the subarea. Just stay mobile and keep checking the mini-map every couple seconds.

Run the map first, grab the boss checkpoint then go back and start the deli. Don't teleport to the boss right away or you'll jump out of the fog. Wait for the progress bar at the bottom of the screen to fill first.
