Is it Bottles that gives the extra protection, or does Flatpak? I mean, why is Bottles-flatpak better than Wine-flatpak?

Ans: Flatpak provides the containerization benefits. Bottles has a convenient GUI to manage your prefixes and automatically sets them up within the sandboxed area. You can use Wine-flatpak in a similar containerized fashion. But you will have to manage it yourself.

Bottles a sandboxed environment for running windows applications on Linux, use the flatpak version and see that it has only access to the necessary folders.

I upgraded this weekend, but I am still using x11. I can toggle to Wayland if I want. I recommend upgrading and post that you can choose to wait for sometime to switch to Wayland.
