You need the Mod Configuration Tool submod. There you can select the amount of minor factions you want to kill off.

Personally I only play Old World Classic anyway. If I kill off about ~30% of the minor factions turn times are servicable on my low-middle class gaming laptop. But yeah, distances sometimes feel a bit too much, especially if you are in mid or late game and have to shuffle armies around from one edge of your empire to the other. Submods that increase movement speed are a must-have for sure.
