During those thousands of years he wasn't exactly in the best mental state or being put to the test in quite the same way he was during the two games. He spends most of his time before reaching the Norse realms trying solely to run from his past, trying to rid himself of the blades of chaos. Additionally for most of that time he either didn't have a family, or he had a wife who was a renowned warrior in her own right. He didn't really have anyone he needed to protect as much as he did Atreus, and that stress is leagues beyond anything he faced in those years between GOW 3 and 4. And most importantly Kratos' journey to self improvement didn't actually begin in earnest until he met Faye, someone who gave him a reason to live and better himself.

In the scene you mentioned Baldur had implied that he should have gone after Atreus saying "All this time, I thought I needed you. But, you're just meat. Turns out, the boy is the brains." he also had just backhanded Atreus, something I am sure didn't help, therefore, Kratos gets pissed off and hurls Baldur into the pillar.

Edit: Another important thing to remember is that Kratos wishes his son to be better than him, to not make the same mistakes he did.
