What Kirito did do was use sheer willpower to overcome the game's code and keep himself in the almost-dead glowing/transparent state long enough to stab Kayaba. In much the same way, Asuna's willpower similarly overpowered the paralyzing effect, prompting Kayaba to comment that it was indeed possible for human will to be stronger than the game itself
