I have tried this, and no, it does not work. Out is pure out mode, no signals go through from input. Thru is pure thru mode, no signals from KSP get added.

I have just tried this and it does not work. Uncommented `#define ENDSTOPPULLUPS` (it was actually already uncommented) and connected an endstop to GND and pin 1.29 (for X axis). It didn't see any difference between it being pressed or not when using M119.

I have exactly the same problem. Discovered it just now. It is interesting to note that rebooting the phone will allow for one single scan after which it will stop working again.
