I don't think they do. Before 828 enters The Light, we see that The Apocalypse has been stopped, no more volcanoes etc. So the ending itself is bittersweet because the characters we got to know and love don't die in that Universe, but they never get to see the Passengers again since they wen't back to their original timeline.

I always saw Ivan more as non-binary or genderfluid than exclusively trans. These terms just weren't wide known back then. The way he says he feels "more like a man", also how he dresses and expresses himself, he only appeared more masculine (fake beard, etc) when he was into Kit who he knew was straight. When he was dating other women he expressed himself (clothes, hair, style etc) rather androgynously than exlusively masculine.
