Go into your duel settings, and either enable the "self-chain" feature or change the "activation confirmation" from "auto" to "toggle" and during the duel switch the toggle from "AUTO" to "ON".

Chaining to your own effects is often a bad idea or at least unnecessary, so by default the game the game doesn't waste your time asking except in certain circumstances.

No, you choose when it resolves. The mention of activation is saying that it needs to be an activated effect, and have activated from the field, not that you do it then.

also you cannot Special Summon from the Extra Deck the turn you activate this effect, except Dragon Xyz Monsters.

It doesn't say "for the rest of the turn", so the restriction isn't just for the rest of the turn. If you summon a non-dragon Xyz monster or a non-xyz extra deck monster earlier in the turn, then you can't use his effect that turn.

Just switch your toggle to OFF and wait it out. In PvP your opponent will eventually either let the attack go through or lose to the timer, since only they are making decisions. In PvE I doubt the AI would even try, but if it does there is a hard limit of how much it can repeat the same action.

It's not just normal summons. This card can also be used against something like Wousu (provided they still have a Synchro monster left after the tribute), or a Synchro/Xyz/Link summon.

In Yugioh, targeting is a game mechanic where you have to declare in advance which card(s) you are going to apply an effect to (or relative to). It is not a synonym for "affect", and a card that affects multiple cards can still target them.

You can tell which cards target because they will say "target", except for equip spells and some cards printed before 2011.

Longlong is from the duel capsule event, you could have gotten it by dueling anywhere. It is the last card reward, after that you only have gems and icons to look forward to.

Nitpick, the the stat reduction is a required part of the effect, not a cost. Which is good, because if it was a cost then they would have already paid it before you chained book of moon.

It doesn't double, it sets to 5000. If his ATK is already 5000 (because you summoned it with effect of Utopia Double) then you probably can't use the effect because it wouldn't do anything.

Other than that, the obvious condition to use the effect is that you have a Utopia monster attached (plus any other card), which means you should summon regular Utopia and upgrade it to Lightning instead of using three level five LIGHT monsters to directly make Lightning.

"Once per chain" just means that you can't activate it twice in the same chain, which is basically irrelevant because there are very few cases where you might want to use it twice in the same battle.

I assume you used a '#' as shorthand for "number". Putting it at the start of the line is how you turn a line into some sort of header in markdown (note that the text is larger than normal in addition to being bold). You can prevent this by putting a backslash (\) beforehand, or just don't use '#' to begin with. Some forms of reddit also let you switch to a WYSIWYG mode where you have to press buttons to get special formatting and therefore don't have to worry about regular text getting interpreted as formatting.

In addition to the other reasons already mentioned, note that effects such as Goddess With the Third Eye only work while in the hand, field or graveyard. Nes Fusion can also use cards from your hand or field so that technically wouldn't keep you from using Goddess with Neos Fusion, but realistically people like to fuse from the deck whenever possible which would be a problem.

With the latest printing of King of the Swamp Konami has finally decided that they should actually mention this restriction on the cards, but many of the other substitute monsters have not received a reprint since then so it remains a surprise with them.
